I actually prefer using a custom CSS plugin, for a couple of different reasons. The first is something that you've already discovered, and that is most (but not all) CSS plugins will put their stylesheet after the theme's and many plugin's stylesheets, so it's easier to override an existing rule by just adding a rule with the same selector. Jetpack puts its custom CSS stylesheet just before the opening <body> tag, so it's almost a guarantee that any rule that you add will override a rule with the same selector.

The second reason, and this doesn't apply to most web designers, is that the plugin that I use, Custom CSS Manager, will load it's stylesheet on the login page as well as the dashboard. This means I can customize the login page with, for example, a background image if I have a site with multiple subscribers. Or I can hide certain menu items on the dashboard that I don't want subscribers to easily access (for example, Appearance → Editor).
