I'm doing some small changes in the templates files. I'm copying it to my theme directory under proper directory structure.

Everything works great apart from translation. For example:
file dashboard.php - after copying it there is English text: "From your account dashboard you can view your recent orders and...." instead of Polish.

When file is in the original location translation is ok.

The .pot translation file references the text strings in their original location. Once you move the template, you'll need to generate a new translation file, or change the text in the template.
